I have limited space in the engine bay and would like to install the VSR vertically or on it's side.

I'm assuming you're planning to install the Battery Box on its side? You've asked the question on the VSR unit that mounts into the lid of the box. Hard Korr doesn't explicitly state that it must be used upright, however we'd recommend proceeding with caution if trying to mount the battery box on its side. They've been designed to use in the standard orientation, so if you were to install it vertically you might run into trouble with the case, as it could become damaged or warped over time. You'd also need to ensure the battery you put in the box can be used in another orientation.
There is no mention in the instructions which anderson plug the crank battery should be connected to? I assume it is the one which is connected to the mini vsr or would any work?

Yes, you'll need to connect the dual battery wiring kit Anderson plug (from the crank battery) to the plug you've fitted the VSR unit to.
I have a dual battery setup under my bonnet, just purchased the battery box and cables to run a third battery from engine bay to the rear of the vehicle. Is this mini VSR still going to work? Or do I need a dcdc unit.

As far as we know you should still be able to use a dual battery wiring kit and mini VSR to run the battery box as a third battery. I can't think of a reason that your current dual battery setup would interfere with the third battery, however it might be worth chatting through with the auto-electrician who wired up your second battery.
I Have Pajero Sport 2016 and want to install dual battery system, is VSR suitable or do I need a DCDC charger?

Variable voltage alternators tend not to work effectively with the VSR units, so Hard Korr suggest using a DCDC charger instead.
Do I need one of these if I just connect my 12v car accessories plug into the battery box If I change to a Anderson plug fitting, to just charge while driving, when car turned off, won’t car battery isolate, so no draw, as no 12v stuff works when car off?

Sorry, I'm a little confused by your question, so I'll do my best. The VSR isolates the battery box battery from the main vehicle battery so that there is no risk of flattening your crank battery. This will isolate one of the Anderson Ports for charging from your main battery. This unit cannot be charged from the internal 12V cig plug in your vehicle, it will need to be changed from your main battery using a Dual Battery Wiring Kit.
